The layout "microsoft" is listed in the file /usr/share/X11/xkb/rules/base.lst but it's not in the actual rules file /usr/share/X11/xkb/rules/base. The workaround is to use an equivalent layout, e.g., "microsoftpro" that is properly listed in both files.
Phil, I don't think you should actually have an /etc/X11/xkb-data directory or link. I don't, and I've got an xkb-data v0.8-6 on AMD64 just like you.
