After hunting around the source code for this bug I discover that (setq mail-source-delete-incoming t) seems to restore the previous desirable behavior. I'm not thrilled that there wasn't more warning of this change in behavior, but as I've found a workaround I'm happy for the bug to be closed. Best wishes.
