In summary: The amd64 Linux version of vlc is incapable of properly decoding h.264 encoded files in both the mp4 and mkv containers. Examples of output have been uploaded to my web space. The good output screenshot was taken with the Mac OS X version of VLC. The bad output screenshot was taken with the Debian unstable version of VLC.
