This is an old bug against dpkg-source titled "/usr/bin/dpkg-source: dpkg-source fails with internal error: unknown line from diff -u" However, the information in this bug seems no sufficient to reproduce it and no similar bugs where reported since then. If noone can provide more information about it (best with an example how to reproduce it) it will need to be closed.
