I can't see any indication of hard disk problems. When I checked for docbook-xml after you suggested that it was missing, it was installed. Reinstalling gnopernicus worked. I'm not sure if docbook-xml was installed at the time the gnopernicus upgrade failed. Maybe it was something temporary, I don't know.
