My experience is, that "apt autoremove" will not remove obsolete transitional packages, as long as an installed package still references it, even if it's only an alternative dependency [*].

For "apt autoremove" to work, the package must be in state "auto" though. If that's the case for usr-is-merged I'm not quite sure. Probably not for bookworm systems where usr-is-merged is installed as part of debootstrap iirc.

[*] That's why I'm not a huge fan of the "polkitd | policykit-1" alternative dependencies and only used them where backportability is important.
