licenserecon does exclude autotools files. I am aware of the issue.
The current list is

aclocal.m4
libtool.m4
config.guess
config.status
config.sub
configure
install-sh
ltmain.sh
Makefile.in.in
[directories]
build-aux/
debian/patches/
m4/
config/
I'll add config.rpath to the exceptions list.
Are you aware of any others, or where to obtain a definitive list?
