I failed to find a method other that creating a directory /usr/share/bugzilla/template/en/custom/ for customize bugzilla templates (I tried to put customized template in the promising /var/lib/bugzilla/template/en/custom/ but it did not work). Requiring the user to do so is unacceptable since stuff under /usr is meant to be not modifiable by FHS. My working solution has been to add a symlink /usr/share/bugzilla/template/en/custom/ -> /etc/bugzilla/template/custom/ What about adding that directly in the debian pacakge or, better, patch bugzilla so that it looks for customized templates in /etc directly?
