IMHO there should never be a difference between any uploaded orig.tar.gz of a certain upstream version (same MD5sum). Therefore it should be no problem that successive uploads will overwrite existing orig.tar.gz files.
If I'm correct, there should be no inconsistency in my approach and debarchiver could look for not-yet-processed packages with the same upstream version and keep the orig.tar.gz. But anyway, uploading into the respective dirs of the different dists solves the problem. I would have to point dput to different urls for each dist - which is slightly inconvenient.
