I'm new to unattended-upgrades, but the configuration has this:

So, I believe that if you have:
1) dkms based packages
2) don't configure unattended-upgrades to only run before shutdown
you should turn this to false.

Disclaimer: I just interpret this from reading the configuration file (
/etc/apt/apt.conf.d/50unattended-upgrades)
