Hi Gian, this might be a leftover from your old installation.
/var/lib/cfengine3/inputs/cfe_internal/core/main.cf is your old file which you received from your master.
/usr/share/cfengine3/masterfiles/cfe_internal/core/main.cf is the version delivered from the package update.
