I've made the directory /etc/NetworkManager/VPN owned by the network-manager package in the mean time and will keep this at least for trixie.

I.e., you simply need to deal with the removal (and cleanup) of the conffile in network-manager-strongswan.

At some later point, once no package ships any conffiles in /etc/NetworkManager/VPN anymore, I might consider dropping this directory from the network-manager again and leave the cleanup of the directory to dpkg.
