I have only had this problem during the last couple of months (I don't know 
exactly when it started happening). I did some debugging and found that in 
the autoheader command in Makefile.common (which I mentioned in my original 
bug report), the /usr/bin/autoconf wrapper script was apparently executing 
the same command as it had in the previous 'make' step which executed 
'autoconf'. I then tried reverting to autoconf2.59-8 and now everything works 
again, just like it used to. I didn't change any other packages 
(autoconf2.13-49 and automake1.6.3-11 were installed before and after the 
downgrade of autoconf2.59).

So something definitely works differently between the two versions of 
autoconf. Try running 'make -f Makefile.cvs' with autoconf2.59-8, which 
generates config.h.in, and then with autoconf2.59a-3 which doesn't generate 
config.h.in. I've used these makefiles for a long time, and the bug has only 
arisen recently.
