I think I found the solution for my problem. I had to rerun dpkg-reconfigure fontconfig-conf and select nativ (not autohinter as I had before). In addition I set hintstyle to hintfull in .fonts.conf and now my fonts are fine again. Thanks to Enrico for the pointer. I guess the bug can be closed now?
