Until I hear otherwise, I've been assuming the problem is because of this change. Nothing of substance changed in the buffy routines that I can see.
I've pushed a couple possible commits up to branch 'kevin/buffy-check-fixes' in the Mutt git repository: <https://gitlab.com/muttmua/mutt/-/commits/kevin/buffy-check-fixes>. The second commit is a bit more aggressive/dangerous, but may be more thorough at fixing other related issues.
I don't know if you've compiled Mutt from git before, but if you are able and willing to try, I would appreciate hearing it that helped with your problem.
