I have used the preferences dialog box to install new themes. The .jar files that contain the themes itself are installed under the directory .mozilla/default/0i63diqh.slt/chrome/ in my case. When I click on "uninstall theme", the theme dissapears from the theme list but the .jar file is still remaining in the chrome directory.
