That file is managed by debhelper, update-alternatives has no direct
support for that now. Adding support for that kind of swap natively in
u-a I think would imply some effort, while this does not seem like a
very common occurrence.

The correct and simper fix here is IMO to add manual handling in the
maintainer scripts to check whether the alternative is wrong, and
remove it, before the debhelper snippet adds the correct one.

I'm thus inclined to close this report.
