This behavior can be changed from "ebook-viewer"'s preferences. Unset "Miscellaneous"->"Keep a copy of annotations/bookmarks in the e-book file, for easy sharing" option from preferences screen. Annotations/bookmarks are saved at "META-INF/calibre_bookmarks.txt" in each ePub file. Calibre's "ebook-edit" program can remove this bookmark file from ePub. -- YOKOTA
