Hi

thanks for the report, indeed, indeed. That is btw a problem also
upstream. The problem is that the previous file under
        TEXMFVAR/tex/generic/config/pdftexconfig.tex
is still present but changes are done in
        TEXMFVAR/tex/generic/tex-ini-files/pdftexconfig.tex

Searching for all of these files with
        kpsewhich -all pdftexconfig.tex
gives three hits.
