The build rule in debian/rules depends on the following: build: configure-stamp patch-stamp build-stamp This means configure gets first called and only afterwards the patches from debian/patches get applied, resulting in configure being called twice if e.g. configure.in has to be patched (which will soon be the case I got a patch for that pending).
