I'm currently running debian/buster, not stretch, with calibre 3.35.0+dfsg-1. I
believe the issue has been solved. The files when I found the problem
were local files and I was using xpdf. Currently I'm using zathura as
a default pdf viewer. In my system epub and mobi files open in adobe digital
editions and in kindle when I click them in thunnar, as I installed
them under wine, not in calibre. When I open them in calibre they open
in calibre. When I drag a pdf into the middle panel it is added as a
new book and from then on I can open it in calibre by clicking it.

Thanks and regards,
Luis
