While the alternatives system is a clean solution and would probably work fine it sounds a little bit like overkill for me. I personally would prefer the following: Patch the script to check, whether t-coffee is installed and prefer the t-coffee script in case it exists. Enable enforcing clustalw using a command line option.

Uhmm, this scrip is that simple that it might be easily rewritten - but it does no harm to contact the author to make him aware that some people prefer free licenses.
