It's the same problem already discussed earlier: fmtutil generates the formats in a temporary directory, but the ones in /var/lib/texmf are still in the path, and before the newly generated ones. I don't even remember in which bug we discussed it (probably it was in connection with jadetex), but does anybody remember any serious arguments against the quick-and-dirty solution of removing the old formats in /var/lib/texmf/web2c?
