The regexp in aide.conf's debsums line: #/var/lib/dpkg/info/([^\.]+).md5sums u+g+s+m+md5+sha1 limits the pattern to only those filenames with no dots (other than the one immediately before "md5sums"). It would appear that the regexp was designed to do exactly this, but I can't work out why.
