The PDF has, per page, three images and a hidden text layer. gscan2pdf does not (yet) support the concept of background/foreground images and thus each image is imported as a separate page. This is also what the warning at the end of the process says. This is a feature, not a bug, as the aim of gscan2pdf is not to provide a fully-fledged PDF viewer. Unless you are referring to some other part of import process, I am tempted to tag this as wishlist. I hope at some point in the future to add features splitting foreground and background. At this point, gscan2pdf could be expect to import PDFs like this better.
