I have a pretty high confidence that the problem comes from: - upgrade removes (but not purges) texlive-math-extra - thus the cfg file in /etc/texmf/fmt.d/ remains - it is included in fmtutil.cnf(-DEBIAN) - but the necessary package (texlive-science) is not installed I think the only way around that is dropping support for old packages that ship formats in /etc/texmf/fmt.d, afais there is none in sid.
