I select uim_anthy by calling as user

   im-switch -s uim_anthy

This causes /etc/X11/xinit/xinput/uim_anthy to be executed when I start X.
A config file called ~/.uim is then created. 

uim-toolbar-gtk does not come up automatically when X is started, but it can
be started manually (or from the programs, apps, tools menu).

Now when I click on the 'preference' icon on the uim toolbar, uim shows a
window which complains about possible conflicts between the settings in
~/.uim and uim's own settings in ~/.uim.d: 'The user customize file "~/.uim
is found. This file will override all conflicted settings set by this
tool...'

I found that both problems can be solved by simplifying
/etc/X11/xinit/xinput/uim_anthy. When I change it to: 

  XIM=uim
  XIM_PROGRAM=/usr/bin/uim-xim
  XIM_ARGS=
  GTK_IM_MODULE=uim
  ENGINE=anthy
  uim-toolbar-gtk&

and remove ~/.uim, the uim toolbar appears when X is started, and uim no
longer complains when I change the preferences. I wonder why ~/.uim is
needed (and also why there are so many files in /etc/X11/xinit/xinput)
because the preferences, including the default engine, can very well be set
from uim itself.
