I think this is fixed in 1.6.0-1.

In fact I just wanted to file a bug report about mutt "forgetting"
about folders with new mails (i.e. they don't show up in buffy-list
or change-folder and have no N in the folder list) but now I found
your bug report, and unsetting mail_check_recent brings back the
behaviour I want :)

(I see the same behaviour with mutt and mutt-patched with
mail_check_recent set by default.)
