No, I think you understood it correctly.

I have never set this option before (and it worked) and now I set it,
and it still does not work. The window is maximized to the full size of
the screen and therefore a part of it is under the dock (and dock apps)
because it is set to always on top.

This is also the case in the today updated Debian version 0.95.7-3
