In my case using xfwm4 pressing Alt-F4 > closes the dialog window (but I have a close-symbol, too so...) Well, I can close them by holding meta and middle clicking on the titelbar, and then choosing close from the window menu. It's a bit tedious though. I've been looking on the web for some specifications on how transient windows should be handled by window managers, but I haven't been able to find any. So, feel free to reassign this bug to sawfish, if you feel it belongs there.
