When running duplicity with the "--extra-clean" flag, it removes used signatures and makes difficult to restore backups older than the last full backup, as reported here[1]. Also, this was added to backupninja to workaround a bug in duplicity that does not exist anymore since duplicity >=0.6.20, as you can see here[2]. And debian stable ships with duplicity > 0.6.20, so it only breaks things this "--extra-clean" flag used in backupninja. Please apply the patch in [2] to backupninja in stable, as it breaks the restore of old backups for no good reason (it's just a bug). As you can see, the patch checks for the version, so it's safe to even apply for all other versions maintained, even if they ship with an older version of duplicity. For my use case, jessie and testing are the most important, and in any case those are the only ones that ship with a fixed version of duplicity.
