No, it doesn't. Here's what I think is happening: your "apt-upgrade" script always updates the index files, then does a "dist-upgrade". If you look at the second invocation of aptitude, you'll see that it *downloaded the Packages files again*! Now, since it doesn't download files if what you have is identical to what's on the server, I believe that it probably downloaded the "older" versions of those files. So of course nothing appeared to be upgradable. Then, when you ran apt-get, it again downloaded a different version of the Packages files, so that it saw the upgrades again.
