This sounds similar if not identical to https://bugs.debian.org/638840 (apt-zip: wrong checksum: checksum calculation broken) which contains a patch. I couldn't yet reproduce your issue yet, but I hope I can within the next few days. Hopefully the patch from #638840 fixes this bug report, too.
