Can you check the ownership of /run/user/1000/dconf/user file when
m-n-d starts eating CPU? Is it owned by you or by root:root?

Also check whether ~/.xsession-errors file contains any messages
like this:

dconf-CRITICAL **: unable to create file '/run/user/1000/dconf/user'
