emscripten developers implemented fastcomp, a LLVM backend. This requires a patched version of LLVM and this could not go in Debian packages. For more information: http://kripken.github.io/emscripten-site/docs/building_from_source/LLVM-Backend.html So, I shipped a version of emscripten forcing the fallback on the old compiler, version which is not maintained upstream and it might be causing your issue.
