First of all, I am not really sure which package I should be filing this bug
against, as the bug is not really obvious to me.

Since Emacs 24.4 has been uploaded to Debian, I noticed that it didn't
respect my Xresources, while Emacs 24.3 did (in fact, I kept a copy of the
Emacs 24.3 packages here and I can switch back and forth to see this
behavior).

I reported this bug to upstream of Emacs [0].  During investigation of the
problem, I discovered that the problem is only present with MATE (which, of
course, is my choice of Desktop Environment).

Quoting myself [1] from my report:

I tried installing and seeing the behavior with LXDE, GNOME 3 Classic
(regular GNOME 3 just crashed), and  XFCE.  Emacs 24.4 loaded the
resources just fine with these.

Is there any further information that I can provide so that this bug can be
fixed?  I don't know what program is the culprit here, but I am so desperate
here that I don't know what to do.

As you seem to be sure that a change in xemacs caused this issue, it would be interesting to learn the difference (source code) between those two xemacs package versions.

Please be so kind and provide us with a debdiff of the two source package versions (use snapshot.debian.org to obtain the .dsc files / sources of both packages).

My hope is that we can learn from that changeset what is missing in MATE.
