As you seem to be sure that a change in xemacs caused this issue, it would be interesting to learn the difference (source code) between those two xemacs package versions.
Please be so kind and provide us with a debdiff of the two source package versions (use snapshot.debian.org to obtain the .dsc files / sources of both packages).
My hope is that we can learn from that changeset what is missing in MATE.
