There is something more going on here. It seems that the broken apt has broken the apt metadata and that the fixed version of apt still can't update them, the same errors are printed. If I then delete the apt directory and re-download the data, everything is fine. If you would like to compare the good and bad ones, please login to lw08 (path below). You could also copy the apt-good and apt-bad directories to your home computer.
