Check the internals of the mod folder. Stuff like init.lua and textures/ must be directly placed in the mod folder, not in a sub-folder of it.

If the mod folder contains a file named modpack.txt, then the mod will be considered a mod pack: in this case, the mods inside can be placed in a sub-directory and the name of the mod pack folder doesn't matter.

All Minetest versions since 0.4.0 are “compiled” with mod support and there is no way to disable it. Be sure, when you create a new world, to check whether the mods you want to use are enabled.
