For 3.16 (and I assume for 3.14 also)
#include <linux/version.h> is supposed to use /usr/src/linux-headers-3.16-1-amd64/include/generated/uapi/linux/version.h which is shipped in linux-headers-3.16-1-amd64. (And similar for other archs.) How does your package determine that /lib/modules/3.14-0.bpo.2-amd64/build wasn't configured?
