Gnome keyring has a feature to emulate gpg-agent, but it isn't
perfect.

Well, I don't think it is the bug of Scute, though.

Please disable the feature of Gnome keyring when you want to use real
gpg-agent.  And you could ask default configuration of Gnome keyring
(not to override standard gpg-agent when it's running, at least).
