Short update:
It might be caused by APT. bisecting on APT's git repository shows me
that the bug does not seem to occur before commit
84baaae93badc2da7c1f4f356456762895cef278.
If that really caused the problem, I'll reassign and merge it with
another bug I reported on APT (double closing of file descriptors).
