I know this is a late reply, but I had the same but out of the box on Xubuntu, and I'm running a very recent version. I'll just assume other Ubuntu users experience the same issue even still.

Solution:

If you go into preferences (you can press F5) and then you go into the "Colour" tab, the editor font is set to null, which after you save a file or open a file will screw with the font, just click on it, and select any default font, or any font you prefer then click ok, and click ok to close the Preferences tab, your font should now be a normal font size in gPHPEdit.
