I have this issue with Icedove 24 on XFCE. It's very annoying because the Icedove notifications show up in the wrong corner and they don't disappear when clicked, like libnotify's do. In fact, clicking makes them stick around longer.
Ubuntu appears to have reverted this change in its version of Thunderbird, according to upstream bug #853104.
