Thanks for filing the bug and explaining your use case. I agree that an
option would be useful.

Meanwhile, as a workaround, you should be able to disable/enable daptup,
like any other APT plugin, by file renaming [1]. In this case, for
example, /etc/apt/apt.conf.d/11daptup to
/etc/apt/apt.conf.d/11daptup.disabled and back.
