The same problem has just occurred, but I didn't remove the ".libreoffice" directory. The window appeared full-screen, and a part of it was offscreen. In particular, the title bar wasn't visible at all. This occurred on my laptop. The last time I used LibreOffice on it was with an external, bigger screen. The problem could be related to: http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=613613 (this bug is currently tagged as fixed-upstream, but I can see no sign of being fixed on the upstream bug report). It seems that LibreOffice remembers the window size & position.
