We've spotted that we need to add additional "Breaks" (you can't use new cogl with old clutter). It looks in your bug reports that you are still using the old clutter version (probably because apt decided to keep it since it Breaks older cogl versions, which shouldn't be used anymore). Could you please try to update libclutter-1.0-0 (ie. by doing: apt-get dist-upgrade), verify that you have the 1.14 version installed and report back if you're still seeing the problems with empathy and gnome-boxes?
