Okay, thanks! Everything is okay with PackageKit, so this apparently is an issue with GNOME. Maybe the frontend relies on the cronjob being present, which we don't ship in Debian. But I don't think that is the reason. Usually updates should be fetched via a plugin in GSD. And for me, this plugin is working.... I will do some more tests, but this might be an issue in GSD...
