Ok, I had confirmation that gdm3 is somehow responsible for that: gdm3 runs gnome-session which sets the Xft.dpi property to 96. But it shouldn't make a difference since X.org default is 96 anyway, but maybe you change somehow, or nvidia binary driver overrides it, I have no idea. In any case, it's not a bug in lightdm.
