My investigation revealed that default preferences .js file was moved from defaults/preferences/ to defauls/. install-xpi (from mozilla-devscripts) create the config file in /etc and the corresponding symlink. It searches for js files in defaults/preferences/, because this directory is checked for default values [1]. Upstream should move defauls/prefs.js back into defaults/preferences/.
