Hm, I just installed luatex and texlive-base in a chroot and get:

root@riesling:/#  kpsewhich --var-value=TEXMFCNF
/etc/texmf/web2c:/usr/share/texlive/texmf/web2c:/usr/share/texlive/texmf-dist/web2c:/usr/local/share/texmf/web2c
root@riesling:/# 

Or could this be inherited from the (stable) host system?  Also, 

root@riesling:/# grep TEXMFCNF /usr/share/texlive/texmf/web2c/texmf.cnf 
%TEXMFCNF = {\
%TEXMFCNF = 
{$SELFAUTOLOC,$SELFAUTODIR,$SELFAUTOPARENT}{,{/share,}/texmf{-local,}/web2c}

Is this different on your system?  I am not sure, however, how the new
multiple-configuration-files mechanism in TeXLive 2012 works.  Norbert?
